I'm still having a hard time believing that Lucy was a traitor. Despite all your points. However, I can see WHY after playing Brotherhood again how people could detect the idea that she could possibly be a Templar.

Okay, I found the sequence in Brotherhood where you run into Lucy outside of Monterrigoni.

It's just as you enter Sequence 5. Leave the Animus. Go outside and run around the Villa. You'll see Lucy staying outside the doorway into Mario's Study and that's when they have their "tender" moment.
