The way that the Modern Setting links the the conflict as a whole across history is quite pitiful in my opinion.  At least in the past you had a sense that the Templars were a force to be reckoned with, but in modern times you rarely see ANY of that.  Sure, you hear a bunch of things on how powerful and all that nonsense but you never get to SEE that power.  No, they insist on trying to capture the one person that's a threat to them with a small group armed with sticks.  The Assassins aren't much better, Desmond and his posse spend all their time since ACII trying to solve the 2012 dilema and it doesn't gain any sort of momentum until the last game and even then it just sort of fizzles out.  When the overarching plot starts to detract from the awesomeness of what is supposed to the individual sections then you have a problem.  I ask again, why couldn't they (past tense mind you, it's not like this couldn't be implemented now.  The series has gone on too far to do that) just drop the Animus and have the plot build up over the time periods?  It wouldn't make the plot pointless, it would actually have the potential to be FAR better structured actually.
