The story of the novel is laid out with the narration of both [[Assassins]], with their own stories running parallel to each other. It begins with Desmond Miles escaping the [[Abstergo Industries]] facility in the year 2012, until later on when he interacts with the [[Animus]] and experiences a memory of Altaïr from the year 1191. Altaïr is tasked with performing multiple assassinations of [[Templars|Templar]] knights within the city of [[Acre]].

Both sides of the narrators' stories are synched with each other, with the same message being portrayed in two different time contexts. Desmond introduces himself first in the beginning of the novel by explaining who he is and what has happened to him. He says he is a prisoner, and does not know what these men want or why they abducted him. Desmond then later synchronizes with Altaïr's memories and the latter explains himself as being a hunter, and that he hunts these men to learn who leads them and what they plan. This creates a link between the two Assassins, with both of them explaining who they are, and what they do. Towards the end of the story they both re-introduce themselves as being Assassins, and that that is their life.
 
During Desmond's introduction you see him moving through the outside of the complex, avoiding Abstergo security guards who are apparently hunting him. He travels silently through the vents of the facility, and is almost caught by one particular guard who is suspicious of noises heard in the vents, but later dismisses it as "nothing". Desmond is then seen crouched in an opening in the vent, directly behind the guard, who responds to concerns from his colleague, stating that his sector is clear. Desmond then sneaks behind the board of Abstergo and enters a large room that contains the Animus. He steps up to it and lays his hand on the device, which glows powerfully in response. Desmond is then transported into his subconscious as he experiences the Animus' recreation of Altaïr's assassination memory.
 
We see Altaïr walking through the streets of Acre, enter a narrow alleyway and then assassinate a guard before scaling a nearby wall. The next scene depicts multiple guards who are eyeing the city streets, with Altaïr seen free-running across rooftops in the background.

He leaps across the side of a building, and is spotted by a rooftop archer. Just as the guard cries out in alert, Altaïr stabs and pulls him off the ledge and the guard falls to the ground below, which attracts the attention of numerous other guards.
 
Altaïr responds instantly and jumps down onto the back of a guard, instantly killing him by slamming his head into the ground. The story then flashes back to the future, where we see the board members discover Desmond laying down in the Animus. Desmond springs to his feet and escapes the Animus room, with Abstergo officials chasing after him. The story the flashes back to the past where Altaïr is engaged in a battle with Templar guards, and is fighting them back. Then, the memory is desynchronized and lastly shows Altaïr retracting his [[hidden blade]], with the guards lying dead at his feet, and Desmond cornered by the board members, poised, and ready to fight.

Desmond can be seen hiding in one of the vents. He sneaks by the board of Abstergo into the room where the Animus stands.


After he touches it, we see Altaïr walking in [[Acre]]. He kills a guard, before he jumps up and climbs a wall. Later we see him free-running over the rooftops, with guards standing down, not noticing his presence. He pulls one of the guards down on one of the rooftops, stabbing him and pulling him down. He jumps down on a guard, instantly killing him. Then the story flashes back to the future, where we see the board members running after Desmond, who was laying down on the Animus. The story goes back to Altaïr fighting guards off him. Then synchronized, the story ends, showing Altaïr retracting the [[hidden blade]], with the guards lying dead at his feet, and Desmond cornered by the board members.
