The Animus and the modern part conects all the storis together. Without it the stories of the Assassin's wuld not tie together and it wuld be a milking francise, but with the Animus and modern part the storie is going to end faster.

And had they not killed Desmond he wuld ended like Sam Fisher(Splinter Cell) milked.
