XD Unfortunately that wouldn't work for AC since Genetic memories are set in stone. Choosing to let the character you pick to win is going against how history goes. However if you mean that the final confrontation is the exact same for both cases where the same person loses however the mission structure and play style will be different them its fine. For instance, take this example.
Assassin choice - The hideout gets attacked by Templars. You have to use stealth and brutal kills to kill all invading Templars and plenty of your Assassins die during the battle. Finally your closest comrades are killed by the Templar character and you are cornered in a room by the him. You have to hide and use weapons unique to the assassins to counter and do various button mashes to try and stab him or daze him. Finally you manage to get his arms crushed under some debris. You are given the button prompt to finish him off but other Templars enter and shoot at you. You get hit but manage to escape out the window in a desperate attempt. You survive the fall and dizzily walk to safe.
Templar choice - You attack the Assassin hideout with your subordinates. You kill every Assassin that gets in your way and watch as your Templars are killed as well. The final few you kill are the very same ones you would see if you were the Assassin right before cornering him. In the room you have to counter his charges and counter button mash. The button mash having the very same animation but from this side instead and having different buttons to press. Finally your arms get crushed in the debris and you watch helplessly as the Assassin is about to end you, then the other Templars arrive and you watch as the Assassin is injured and you see how he jumps out the window. And then you have to be helped up by a Templar and then walk outside and watch the remaining Assassins being executed. By the way the game wouldn't change if the Assassin followed one path before reaching the room scene and the Templar followed a different route so they only met up right before the room.
In the end of the story, both sides have received heavy injury and can no longer continue their long-drawn fight and the Assassin is presumed dead. This is the Templars win in the end but the Assassin survived and was able to pass on his memories just as the Templar did. End of Story.
