Ubisoft has said the Asassins and Templars are morally grey but the Templars actually do believe they are saving the world by controlling people through the piece of Eden in the Eye Abstergo satellite. Those who haven´t been paying attention, Jupiter tasked Desmond to go to the place where they laboured and lost, the place where all the knowledge from the six temples were sent. Desmond will be the one to save the world. I think he will save the world and stop the satellite but the Templars will still be out there.

The Eye Abstergo is not too save the world from the solar flare but control it. Get it?

If the games were from the Templars POV? Then the the games would not be called Assassins Creed. Whatever their POV is, the Templars are the main antagonists and will likely stay that way.

People don´t want to be controlled and would choose freedom. Ezio said it himself, it is messy but liberty is priceless.
