With me it boils down to two major differences, the Templers want to enforce peace onto the world through absolute control, while the assassins want people to choose it for themselves.

The major flaw with the Templar's goal is that power corrupts, especially for some of the people that join them such as Rodrigo and that while some people don't mind being told what to think there will always be plenty of people that do mind, leading to rebellions, especially from the Assassins and this "Erudito".

The flaw of the Assassin's plan is that it will take an incredibly long time for the people to choose world peace, it's actually one of those next to impossible goals that many strive for.

Ultimately I perfer the Assassins as the Templar's goals basically involve making the world's population their puppets, which is why they want the POEs while the Assassin's don't share that obsession, their purpose for existance is to basically stop groups like the Templars by any means nessessary, and while I don't like some of those means they ultimately allow the ordinary people to maintain their free will and freedom.
