I've also done some research and came to my own conclusion (this is just a theory). In the final truth Subject 16 states something about Desmonds son, and in the end credits they say "The animus did this to him, put him back in" "No!" I reckon that Desmond himself is being played through another animus (possibly his son) Inception!!
