As i pointed out in my reply they aren't attacking your religion or anybody else's religion. They would have caused too much controversy if the hey did, and the series probably wouldn't have lasted so long. In fact Ezio the protagonist in AC2 - Revelations is most likely catholic. True the Knights Templars weren't evil IRL, but this series is fiction. The developers had their reasons for using that organisation as the main antagonists, but it was not to make a statement that Catholics are evil. Also as I pointed the developers have disclaimers on their games mentioning their diverse staff, which probably includes practicing Catholics.
