Jaques and the other Templars were in jail for seven years before their execution. I would think the Assassins would have assassinated them in jail, that wouldn't have blown their cover. I would think they would at least assassinate Jaques since he was the Grand Master.

Everyone is willing to make exceptions to their rules once in a while, a public burning would have been more demoralizing for any remaining templars than killing Jaques and the other templars in their cells.
There's also the fact that, besides the three tenets, the various Assassins Orders tend to follow different forms of operation and beliefs, what one order might consider neccesary another order could declare inhumane and cruel.
