I was going to address this a while ago but didn’t get to it.

I will label my ideas AC4 and AC Rouge for the links they correspond to.

Lemay says something about Olivier caught a glimpse of the bigger picture. (AC Rouge)

This could mean one of two things:

1. He saw something he shouldn’t have (but he knew about the corruption and pieces of Eden and Laetitia England, a member of the Inner Sanctum, already knew he knew (AC4))

2. He was only able to see a little bit of the bigger picture before he disappeared

According to his character page he knew the Templars ran Abstergo. http://assassinscreed.wikia.com/wiki/Olivier_Garneau (The fourth reference)

This is supported in AC4

“Dirty money buys clean hospitals” and discussing the Observatory suggest that both Olivier and Lemay knew that Abstergo was corrupt and knew about the pieces of Eden and precursor sites. This suggests they have to be Templars to have that knowledge (AC4).

The “They never found his body” quote could also mean one of two things (AC Rouge):

1.       The Templars made him disappear

2.       It is a warning for “Numbskull” (the player). By continuing the research into Shay, “Numbskull” will learn secrets about the Templars and Assassins. By knowing the secrets, the Templars may silence “Numbskull,” or the Assassins  would target “Numbskull” for aiding the Templars

Olivier was also supposed to meet Laetitia England at the shareholders meeting (AC4).

Olivier was also making better progress on the Observatory (thanks to the player) around his disappearance (AC4).  

Couldn’t the Templars be more discreet? Lemay and others in the company were worried about Olivier’s disappearance. They started wondering what happened. The Templars could have announced they were “letting him go” instead of making him disappear with no logical explanation on his way to a shareholders meeting. His disappearance raised many red flags for a lot of people. The Templars are powerful in the modern day, they should be able to make him disappear in a way that no one would question.

If the Templars made him disappear, it would be covered up better.

If the Assassins made him disappear, people would wonder about it. It wouldn’t be covered up. Assassins already have no problem killing people in public, so kidnapping wouldn’t be a big deal.
