I've never actually hated the Templars, and I don't just say that because of Haytham's pure awesomeness. In AC1, I kind of stayed in a grey area between the two since the Templars presented their ideals rather well and Altair was the best Assassin of all time, leaving me caught between the two. In AC2 and ACB, I would have absolutly despised the Templars for killing nearly all of Ezio's family, except for in the Codex, when Altair wrote down the three ironies of his Order, which kept me in the grey area. In ACR, nothing really changed my opinion; but, in AC3, Haytham won me over not just because of his charming persona, but because of the captivating speech he gave right before his death. All of the points Haytham made to Connor were not done out of cruelty, but out of genuine concern that his son was being manipulated and mislead. In short, I now believe the Templars' ideals are slightly more correct than the Assassins' as long as someone like Haytham or Ahmet is at the head.
