Real life character?
The Palaeologos dynasty is a real one and there was indeed a Manuel Palaeologos who ruled over the Byzantine Empire but only from 1391 until he died in 1425 (wikipedia:Manuel II Palaiologos). The game takes place in 1511...
I know that Game Informer stated "real-life historical figure" but they are not Ubisoft themselves, they may have mistaken the character with the latter. I googled a potential Manuel III Palaiologos who may have been his descendant but I found nothing.
