At some point during Ezio's time in Rome Juan held a pagan party, Ezio saw this as a advantage to kill the Borgia banker. At the party one of Juan's lieutenants is ordered to take a box of money to the Patheons, Ezio follows the lieutenant, kills him and then disguised himself as him. As Ezio is making his way to the party Claudia Auditore, Ezio's younger sister, has already infiltrated the party disguised as a Courtesan. When Ezio arrives at the party he learns that Rodrigo Borgia is angry with Cesare's hunger for power, as the two of them had also attended the party. When Ezio finally locates Juan he kills him without hesitation, this ended the party as everyone fled with fear and the guards became hostile. Ezio was able to escape the guards, but Claudia, whose cover was broken, had to fight off her attackers, and killed them all with success.
In Rome Juan is first seen at the [[Castel Sant'Angelo]] future plans for Rome with his master, Cesare, [[Octavian de Valois]] and[[ Micheletto Corella]], before Cesare left for Urbino.
 
In 1503 [[Ezio Auditore]] came to the conclusion that if the [[Borgia]] Empire was to fall apart their banker, who funded their wars throughout Europe, had to be located and killed, unfortunately Juan at the time was a target who had yet to be indentified and was simply referred to as "the banker". But Ezio found a lead on discovering the whereabouts and identity of the banker as [[Claudia Auditore]] knew [[Egidio Troche]], a Roman senator who was in debt to Juan.
 
After gaining the helpful support of Egidio ,by saving and paying his debt, Ezio discover Juan Borgia was throwing a pagan party and would be present at the celebration.
 
By following the courier of the box of Egidio's money Ezio found Juan and tailed him. After Cesare's brief speech on a soon to be united [[Italy]] and commanding the celebration to begin Ezio stealthily passed through any patrolling guards he took his position on a bench and with the correct timing quietly took the Borgia bankers life leaving the Borgia funds at a disarray.

Juan Borgia was one of Cesare Borgia's three generals who ruled over Rome during the rule of Pope Alexander VI and a member of the Templar Order. He was the Borgias' treasurer and used the money to help the Borgia's campaigns to unify Italy under the Templars. He was the eldest of Rodrigo Borgia's cousins.

  • To get 100% synchonization during his assassination, Ezio must become undetected during the entire segment and kill him while sitting down.
