Obviously Ezio isn't perfect but he has shown to do more good then bad, and when you compare him to Cesare or Rodrigo Borgia he seems like a saint.
Generally in the Ezio Trilogy the Assassins were portrayed as 'good' and Templars 'evil', though in Revelations they did do an okay job in making the Assassin & Templar struggle look more shades of gray.
