I am beyond impressed with your research and manner of explaining the culture. The intricate details given and the overall impression truly give the game and most importantly the Native American history justice. I think it should be imperative that all fans of AC3 should read this article in order to better understand what inspired this masterpiece of a game. 

I'm very curious about the Peace Maker bit. Connor fits that role perfectly, much like Christ and Buddha for example. The sacrifices, the solitude, the drive.  A Peace Maker is needed every odd number of generations because chaos is needed to give way to peace. Its the yon-yang concept. It sounds like these Peace Makers are believed to be reincarnated, which the AC series has captured in the form of assassins. 

The prophecy of "stone monsters tearing open the earth" and "rivers burning aflame" sounds much like modern day issues of wild fires, record breaking hurricanes, rise of machine technology, pollution, etc. To read this article opens up so many doors to different perspectives and the underlying unity behind it all, despite the alternate forms.
