I like the whole memory within a memory idea so maybe what is happening is being applied to a future Desmond (hence it is later then you know remark) or one of his decendents. Also has anyone noticed that when you leave the animus and explore the villa with Desmond using eagle vision during the middle of the game, that there is a red footprints leading into the villa... Also at the end of the game in Juno's temple after you have entered the Apple chamber and activted the pedestal, that if you use eagle vision you see a strange pattern and symbol in red that is around and near the pedestal.....
