Just because both groups kill, lie, manipulatie, cheat, etc does not mean the groups are equally as bad. If you'd present an individual unfamiliar with the series with the actions of Templars and Assassins, they will recognize that Templars have looser morals, they venture closer to evil because they are willing to do more morally questionable things to achieve their goals. This is not true for just some Templars, but on average!

I could just regurgitate what Sima has said before me, but the point stands that, due to poor writing or not, the Templars simply can't claim to be as morally sound as the Assassins. When Assassins intentionally hurt the innocent to achieve their goals, it is seen as an exception. When Templars intentionally hurt the innocent to achieve their goals, it is seen as normal, because very little Templars have been shown to be benevolent (even Templars like Ahmet and Laureano Torres don't get off scot-free, targeting Sofia and massacring an indigenous tribe to reach the Observatory respectively).
