So the whole protagonist-antagonist dynamic in this series is that the Assassins are the underdogs which means that whoever the dominant party for any given region and time period is either being influenced by or is affiliated with the antagonist. Due to another theme of the series which is that most conspiracy theories and legends are actually true means that Ubi is using the conspiracy that the Templars never really disbanded and are in control of a New World Order.
Ubi has portrayed many groups in both good and bad lights. It’s not inherently anti-Catholic nor pro-Muslim. There has only been one Muslim protagonist who in fact was portrayed rather agnostically or areligious. There have been a similar number of Muslim main antagonists as there have been Catholic main antagonists.
At the end of the day it’s a fictional story. I hope people aren’t taking to heart who Ubi casts as their antagonists as inherently bad and I doubt many are. Also remember terrible things have been done in the name of everything under the sun, just as great and wonderful things have also been done by people of every color and creed.
