I pointed out below that an AC game set in Japan would have no reason at all to focus on ninja. From the Wikipedia article on ninja: "A ninja (忍者?) or shinobi (忍び?) was a covert agent or mercenary of feudal Japan specializing in unorthodox arts of war. The functions of the ninja included espionage, sabotage, infiltration, and assassination, as well as open combat in certain situations." It doesn't say "A ninja was the common name given to an assassin in Japan."

Also, to quote Hannah Mueller from The Fall: "Assassins aren't ninjas, dumb-ass." (That "dumb-ass" is part of the actual quote, no offense intended. :) )
