They can't remove the modern and sci fi story. Sci fi literally brings the whole AC franchise in order and is the root of all the storylines. Its what makes AC special. And the modern story is also necessary, because of the Animus/Helix tech and all. The memories of the Assassins and Templars are relived in the modern story. Remove that and you remove the whole objective and point of the franchise. I admit they sucked but that doesn't mean Ubisoft has to remove it. 

And Ubisoft defends that we had like hundreds of side quests to spend our time on instead of the main story, which was wrong. But that doesn't mean they have to remove the side quests too.

In short, Ubisoft doesn't need to remove anything. They just need to change and improve it.
