Considering the fact that probably the assassins in Europe were busy with their own countries, Portugal was the door of Mediterranean to the Atlantic and Lisbon a major stop for merchants. Portugal did not conquer Brazil like Spain conquered Central America. Instead, merchants and priests were sent instead of soldiers. Merchants traded their common objects like mirrors and colorful clothes for gold instead of stealing. So I don't think that was much of an opposition in there. Also, European countries had ships, not the American tribes, making the Colonial British a fair choice.
