Hey CatholicPrincess, may I ask which games you have played or otherwise how ar into the series have you explored? I'm asking because I'm confused what gave you such an impression aside from the fact that the Knights Templar are antagonists and the Assassins are protagonists. The Assassins in the game are not actually Muslim but largely agnostic atheists unlike their real-life counterparts. In fact, many of the Templars in the game are also atheistic or at the very least deistic.

As far as I know, the only time where Catholics might've been portrayed in a negative light in the series is in the story of Ezio Auditore set in the Renaissance era, but this was a time where it is well documented that the Catholic Church and Popes such as Pope Alexander VI were not true to their faith.
