The Templars are basically like the illuminati, they want to control the world and stop chaos (war, crime, etc)  and not in a democratic way.

Assassin's are basically vigilanties who don't like that idea and are big believers in freedom and choice.

Powerful artifacts tfrom an ancient and extremly advanced civilization that was wiped out in a global disaster (like the dinosaurs) often factor in to the conflict as the Templars want the relics to help control the world and the Assassin's want to hide them or use them against the Templars. The artifacts are normally high tech weapons or "Apples of Eden" which can be used to access knowledge or control minds.

In the modern day where the whole series is truly set the Templars are winning as they have control of corporations, media and governments and the Assassin's are constantly on the run. There's also now a 3rd faction in the form of a highly intelligent brainwashing "ghost" known as Juno who wants to enslave the world and is often aided by sages who are humans her dead husband is reincarnated in (don't ask).

The past is viewed through an animus which people can use to see the lives of their ancestors, although Abstergo (the Templars) have learned how to let people view the lives of other people's ancestors if they have access to the right person's DNA.
