She probably started off working for them, spying from the beginning. I'm not sure when exactly that was chronologically, but she was definitely an assassin long before she went to Abstergo. You can tell because when you get to the assassin hideout in AC2 Rebeca hugs Lucy and says something like "it's been 6 years."
