No-one has said, or even suggested, that Desmond's saving the world from a Solar flare will have any impact on the Assassin/Templar war (and certainly not that it will end it). Indeed, the War and the Flare are two almost entirely separate storylines that only intersect in that some of the characters involved in each are the same.

Even if the Flare destroys Eye-Abstergo, the Templars' will still be looking for another way to bring peace to the world, under a Red Cross.
