If you get an opportunity to then I would recommend reading Altair's Codex article on the wiki. He muses over the Templars and the continuing battle with the Assassin Order. He came to the conclusion that they had created an ideology that could not be completely destroyed and even if every Templar was destroyed, their ideology would live on and be picked up by someone else. So from that I think it will always be a continuing struggle.
