from what I can gather they are footprints but in the shape of a double helix (DNA). My theory is that it is the Animus 2.0 when it is being brought into the sanctuary. It gives off this red (enemy) because it is tainted by the Templars memory core (just my theory) and they are spying on Desmond through it. This is pure speculation though.
