			We now know that Abstergo has the specific Sword that the advisor wielded. We also know that some Pieces of Eden can store imprints of consciousness and memories on them like with Shoa Jun and the Box. What if Abstergo's experimenting on the Sword to get it to work again resulted in them pulling the memory. Of course the memory goes beyond when he hides the Sword but what if it still had some connection to the advisor?
