The premise has been since AC1 that the memories are encoded in the genetic material of the subject, and there is no genetic material being transmitted post-conception. Desmond might have been able to witness Aquilus's death via the mother or the fetus (arguably in neural link but that's speculation), but the comics don't explain how he feels the sensation. It's a break in science for him to do so in a series that has tried to maintain scientific methodology while introducing unproven premises.
