In 1503 Rodrigo Borgia, Grand Master of the Knights Templar died of poison courtesy of his son Cesare Borgia, and with his death Rome was fully liberated from the Borgia rule. Soon after his fathers death Cesare Borgia, commander of the Papal Army, was arrested by the new Pope, Julius II. In 1504 Cesare was exiled to Spain and imprisoned at the Castle of La Mota, Medina del Campo, from which he escaped and joined his brother-in-law King John III of Navarre.

The Siege of Viana
After Cesare's arrest and exile to Spain, Ezio Auditore - who had remained in Rome - was discussing the possibility of Cesare still being a threat with his closest friend Leonardo da Vinci at the Assassin stronghold of Tiber Island. Ezio believed that Cesare remained a threat even with his arrest, and wanted to do something about it despite not being able to at the present. Leonardo then encouraged Ezio to use the Apple to see into the future. Ezio did so, despite his own initial protest, and left Rome for Viana, Spain immediately afterwords.

By the time Ezio arrived at Viana the battle had already started, as the soldiers fought each other on the battlefield and cannons destroyed the Castle, town and countryside region he wasted no time and charged into battle. Ezio found Cesare alongside his men on the battlefield and without hesitation he charged towards Cesare with his Hidden Blade at the ready. Cesare was able to block the Assassin's attack, but Ezio was still able to overpower Cesare, however he was stunned as a wave of cannon balls attacked the area.

Regaining conciousness, Ezio began to pursue Cesare and rode through the Viana warzone on horseback trying to reach what was once an olive field. Eventually, cannonballs killed his horse, forcing him to travel on foot. Ezio, despite being attacked constantly by waves of soldiers on both side of the conflict, made his way towards the castle wall and Cesare who battled on top. Ezio climbed a siege tower to the top and thus began the battle with his greatest nemesis.

Confronting Cesare
After finally reaching Cesare at the castle wall the two men battled for the first and last time. Cesare attacked with his sword and pistol while also calling in groups of soldiers to attack Ezio, but Ezio was able to defeat all of the soldiers and overpower Cesare by breaking off pieces of his armor with the Hidden Blade. He eventually pinned Cesare down and told him that a true leader empowers the people he leads. Cesare, enraged and fearing for his life, repeatedly shouted that no mortal man could kill him, but Ezio then decided to leave Cesare in the "hands of fate" and threw him off the castle wall, thus killing his most hated nemesis.

Aftermath
After Cesare's death, Ezio returned to Rome and reunited with the other Assassins. Ultimately deciding the Apple was too dangerous for the hands of man, Ezio would later seal the Apple away in Juno's temple beneath the Colosseum.
Trivia
*In the story trailer for Assassin's Creed: Brotherhood Ezio and Cesare are seen confronting each other alone on the castel wall, but this scene never happened in the actual game and was most likely a deleted scene from the finshed version of the game.
*Although the Siege of Viana is where Cesare Borgia died in actual history, there is very little recorded information on the event, and is somewhat a historical mystery in terms of the outcome and important specific details, such as the amount of troops involved.
The Fall of Monteriggioni was a series of events leading up to an engagement between the Borgia, under the command of Cesare Borgia, and the Auditore which took place in January, 1500.
Return from the Vatican
Steel yourself, Ezio. They will have many questions.
After Ezio received the message of Those Who Came Before from the Vault under the Vatican, Ezio and Mario Auditore return to Monteriggioni after escaping the Papal forces, with the Apple of Eden with them.

At the countryside of Monteriggioni, Ezio and Mario conversed about what Ezio learned in the Vault, and as they rode to the city, mercenaries were testing out the cannons recently installed during Ezio's absence. Arriving at the city, Ezio and Mario was joyously greeted by the townspeople on their return. Arriving at the foot of the Villa Auditore, the two were greeted by Claudia, who told Ezio of Caterina Sforza's presence in Monteriggioni. Claudia then asked if what Ezio started was finally finished, to which Ezio replied that he will explain later in Mario's study, along with the others. As Claudia left, Mario told Ezio to prepare himself for many questions, before he went back to the Villa.

Before going to the villa, Ezio helped some of the townspeople, and while doing so, he learned of Claudia's birthday party from the townspeople. After helping the townspeople and some of Mario's mercenaries by delivering flowers to the Villa Auditore and testing out the new cannons himself, Ezio headed off to the Villa. Caterina Sforza stood waiting at the hall of the villa, who greeted Ezio with glee. Caterina sought out help from Ezio, asking for the assistance of his mercenaries to defend against the Papal army. Ezio told Caterina that they will discuss things after the meeting at Mario's study, to which she agress, as she followed Ezio to the meeting place.

Ezio arrived at the study, where Claudia, his mother, Mario, and Niccolò Machiavelli were waiting. Ezio explained what he saw in the Vault and his confrontation with the Spaniard, Rodrigo Borgia. In the Vault, Ezio met the goddess Minerva, who told Ezio of a disaster that will occur in the distant future, and also mentioned the existence of temples that can aid humanity. After her message, called out to a phantom named Desmond, much to Ezio's confusion. After this, the goddess disappeared.

The others were astounded by Ezio's journey. Claudia asked if the goddess appeared human. Ezio told her that she did, though her words proved otherwise. Mario asked who Desmond was, and where were the Temples that Minerva mentioned. Ezio did not know the answer. Machiavelli asked Ezio how it ended with Rodrigo, if he begged for mercy or offered power. Ezio told him that none of these happened, for he did not kill Borgia. Enraged, Machiavelli told Ezio that it was a mistake to let him live. Ezio tried to explain why he spared Borgia, that they should forget the past and focus more on the future. Machiavelli disagreed with the Assassin, and abruptly left for Rome.

As Machiavelli left, Mario tried to comfort Ezio with his decision, stating that he made the right move. After this, Ezio leaves the study and returned to his room. There, he undressed and bathed. With him was Caterina, who "comforted" him while bathing. After the bath, Ezio and Caterina continued their "activities" in bed, which lasted until dawn.

Siege
As they finish, Caterina asked Ezio if he wants to "go again". Ezio replied that she need not to ask. As they were about to begin, cannon fire can be heard from the outside. When Caterina wondered aloud what it was, Ezio assumed it was just the mercenaries training with the new cannons. This was proven wrong, as a cannon ball tore through the windows of Ezio's room, destroying the armor of his ancestor. Surprised, Ezio got out of bed and dressed himself for combat. Taking up a common sword and his hidden blade, while dressed in common clothes, Ezio headed out of the villa through the wall blown open by cannon fire. Caterina leaves the room through the stairs and tells Ezio that she will assist the civilians. After this, the two part ways.

What greeted Ezio was the site of Monteriggioni, under cannon fire, with buildings and structures burning and falling apart. As his eyes wandered, Ezio sees a cannon ball headed his way, which he barely dodged. Ezio falls off the roof of the Villa, but was able to recover quickly. He was then helped up by his uncle, who told him that the Borgia has come to attack them. Ezio wondered why they were not able to see them coming, to which Mario replied that they must've taken a different route to the east. As the Villa fell apart, Mario instructed Ezio to climb the walls of the city and help the mercenaries as the villagers flee. Mario told Ezio that he will lead a frontal assault against the Borgia.

Ezio asked his uncle if he had the apple, to which he replied that he is keeping it safe. After this, the two bid each other safety and farewell, before Ezio tells Mario to be careful, with Mario reassuring him that he will be. Ezio, with haste, dropped off the villa's courtyard and jumps onto a horse, where he rode across the city as it fell apart. Arriving at the side of the city walls, a building nearby falls, which causes Ezio's horse to trip and fall. Ezio dismounts just in time, and proceeds to climb up the tower, after small nuisances. Ezio made his way to the mounted cannons, which he used to defend the city from cannon fire. As Ezio and the mercenaries defend the city, the townspeople flee to safety. After all the townspeople made their way out, as Ezio manned the cannon, the siege towers arrived at the side of the city walls. One of the mercenary took Ezio's place, as the assassin prepared to defend the other side of the wall.

Ezio made his way to the other side, and disposed off all the soldiers. As he did, he sees from afar, his uncle Mario arriving at the city gates, barely alive. Who followed was Cesare Borgia, along with some of his generals and his sister Lucrezia. Cesare called Ezio out, stating that he knew of him and the Assassins, and also the apple. Ezio rushed to Mario, as Cesare takes a gun fashioned by the assassin's friend, and points it to Mario's head. Claiming that a cleansing is in order, Cesare shoots Mario with the gun, serving as the invitation of the Borgia to the Auditore. Subsequently, Ezio was shot across the shoulder by one of the arquebusiers at the city walls, which causes Ezio to fall into unconsciousness.

Escaping the city
Waking up, Ezio is greeted by the site of two mercenaries, dragging him across the ground. Ezio abruptly told them to let go, stating that he can stand on his own. As he did, the Borgia's soldiers arrive to finish off what they began. Knowing he cannot handle the guards alone, Ezio called for the mercenaries to back him up, to which they did. After a brief fight, Ezio and the mercenaries made their way to the villa, to meet up with Claudia.

As he made his way through the city rubble, Ezio arrives at the villa, and sees Claudia and a group of mercenaries being assaulted by more soldiers. Ezio and his group of mercenaries assisted them, and successfully fended them off. After this, the group made their way to the Sanctuary, taking out everyone that stood in their way. Eventually, Ezio made his way to the Sanctuary, after being greeted by one of the thieves of Monteriggioni. The thief told Ezio that they thought he was dead, before asking where the passage led to. Before Ezio closed the passage to the sanctuary, the thief left to aid the other factions assisting Ezio. After this, Ezio locked the secret door to the hidden passage, before meeting up with the others.

Ezio met up with Claudia, his mother, and the other civilians. There, he led the escape through a long passage constructed behind his ancestor's statue, that leads to the outside of the northern walls. After a long journey, navigating through the complex structure and dealing with the guards that managed to catch up with the group, Ezio and the other civilians managed to escape the city.

Aftermath
While asking for a horse, Ezio instructed Claudia to take their mother back to Florence. Claudia asked where he was headed, to which he replied that he was going to Rome. As the civilians leave the area, and as Maria bid her son farewell, Ezio rides off to Rome. In the midst of his journey however, Ezio passed out.

After a while, Ezio woke up, covered in bandages. He was greeted by the sight of a kindly woman, who nursed him back to health. There, she told him that a man took him there and left new equipment for him to use. After this, the woman instructs Ezio to meet up with Niccolò Machiavelli at the Mausoleo di Augusto.

{{quote|Twenty-two years ago, I stood where I stand now and watched my loved ones die, betrayed by those I had called friends. Vengeance clouded my mind.
The Bonfire of the Vanities was an event centered in Florence in the year 1498, instigated by the Italian Dominican priest Girolamo Savonarola; who believed that the Renaissance idea had corrupted Italy, and preached for a return to medieval life. Savonarola used the Apple of Eden (which he obtained from a wounded Ezio Auditore) to gain control of the city of Florence, following the expulsion of the Medici.

In the year 1498, Ezio once again returned to the city to find it in the grip of Savonarola and his lieutenants. Meeting with Niccolò Machiavelli on one of the Arno bridges, the two passed into the Oltrarno district of Florence and discovered the bodies of a contingent of soldiers bearing the mark of Rodrigo Borgia, evidence that the Pope was also aware that Savonarola held the Piece of Eden. Learning that the Apple only held sway over the minds of Savonarola's nine lieutenants, with most of the city's populace simply controlled by fear, Ezio decided to assassinate the nine, whilst La Volpe and Paola brought the people of the city to Savonarola’s door.

Savonarola's lieutenants
The first of Savonarola's lieutenants that Ezio decided to kill was the Painter, found behind the Palazzo Pitti in the Oltrano District. He spoke of how, when he first became a Painter, he thought he would become closer to God; however he found he was only deceived by the Devil. He tells the crowd to burn all their pieces of artwork in fires. After Ezio assassinates him, he says that he is sorry and that the actions that he did were not his own.

The second of Savonarola's lieutenants that Ezio assassinated was the Preacher, who was standing outside the Santo Spirito Church in Southern Florence. He was speaking to a crowd in front of the church, while surrounded by armed guards. On his deathbed, he claimed that he wasn't deceived by the Apple of Eden, and that his actions were his own.

The third of Savonarola's lieutenants that Ezio chose to assassinate was the Condottiero, who guarded and monitored passage across the Ponte Vecchio. He spoke of Savonarola's cause to the people below, and said that he wanted to lead the people into a new future. When Ezio assassinated him, he claimed that he wanted wealth and power beyond what he already had.

The next of Savonarola's lieutenants that Ezio chose to assassinate was the Merchant, who was found on a boat in the River Arno. Ezio sneakily assassinated him, and the Merchant's dying words were that sometimes people must be told what to think, though he also admitted his fault.

The fifth of Savonarola's lieutenants that Ezio chose to kill was the Farmer, who was found on the outskirts of the city of Florence. The Farmer spoke of how he withheld other farmers' provisions for their livestock, thereby cutting their source of income, and Florence's food supply. When Ezio assassinated him, he said that he only wanted the citzens' respect.

The sixth of Savonarola's lieutenants that Ezio assassinated was the Nobleman, found on a rooftop in the Mercato Vecchio in central Florence. Upon his sighting of Ezio, he told him that he would best not interfere, for he was only curing Florence of its sickness. He then shouted for guards, and started to run to Savonarola, but Ezio swiftly assassinated him before he could reach him. In his death, he claimed that it wasn't his fault, and that he was merely the victim.

The seventh of Savonarola's lieutenants that Ezio chose to assassinate was the Priest, who was found on top of the Santa Maria del Fiore in the San Giovanni district. He preached to the people in favor of Savonarola and his cause. Ezio silently climbed up the building and assassinated him before he could alert the guards. In his death, he said that he had thought Savonarola preached the word of God, though now he regretted that he had led his flock astray.

The penultimate of Savonarola's lieutenants that Ezio had to kill was the Captain Guard, who was located in the Basilica di San Lorenzo. When Ezio arrived near the church, he noticed that the surrounding areas were devoid of any citizens. When Ezio entered the courtyard, he caught sight of the Captain Guard, but found that he had fallen into a trap. He was promptly surrounded by several guards and archers; however he was able to fight them off and assassinate the Captain Guard. In the Captain's death, he exclaimed that he wasn't himself, and that he should have been stronger to resist Savonarola.

The last of Savonarola's lieutenants that Ezio had to assassinate was the Doctor, who was found in a courtyard in central Florence. He was protected by many guards, and he offered free medical care to those who swore allegiance to Savonarola. After Ezio assassinated him, he told Ezio on his deathbed that he had been intoxicated by power.

Savonarola's demise
Ezio and his Assassin allies meet outside the Palazzo Pitti and saw Girolamo Savonarola addressing a crowd, and controlling them using the Apple. Ezio then throws a throwing knife directly at the Piece of Eden, causing Savonarola to drop it and lose control over the crowd. As the citizens carry Savonarola away, an agile guard picks up the fallen Apple and flees, with Ezio following close behind. After a lengthy chase, Ezio manages to assassinate the guard and recover the Piece of Eden. He then finds out that the people, now freed from the grip of the Apple, were burning Savonarola at the stake outside the Palazzo della Signoria. He decides that no-one should die in so much pain, and thus mercifully assassinates Savonarola with his hidden blade. He then makes a speech, saying that the citizens should be free and should not follow him or anyone else.

Trivia
*Through the whole of this sequence, you will come across many battles between Borgia's and Savonarola's guards. If you decide to participate, they will fight each other and you.
*Any time before the end of the sequence, after meeting with Machiavelli, go to the Palazzo Auditore courtyard and Ezio will see a vision of his family members with Eagle Vision.
*The Bonfire of the Vanities bears some resemblance to the original Assassin's Creed, as Ezio has to kill 9 lieutenants before killing their master. This is similar to how Altaïr Ibn-La'Ahad assassinated nine Templars before killing Al Mualim. In addition, the methods used by Savonarola, the burning of all books, art, etc., bear a strong resemblance to the actions of one of these Templars, Jubair al Hakim.
*If you don't do anything when Savonarola attempts to use the Apple on the people, Machiavelli will be the one to throw the knife that disarms Savonarola.
*In the novel Assassin's Creed: Renaissance, it is Machiavelli who throws the knife at Savonarola to free the Apple. Ezio does not have to chase an Agile Guard to reclaim the Apple in the novel, instead he has only to make his way through the angry mob carrying Savonarola
*During the sequence, the sky in Florence will always be a dull grey color, and the civilians will seem to be more depressed; probably to suit the mood, and the city's corrupted status.
*Even after the player completes the sequence, some civilians will still continue to throw books and artwork into bonfires in the Oltrarno District of Florence.
*It is amusing to note that while the bonfires burned art, the Art Merchants were still open for business.

Aftermath
}}

The Liberation of Rome was an event taking place in the Italian Renaissance in which the city of Rome was liberated from the rule of the Borgia by the Assassins and was brought into the Renaissance.

In 1500, the Master Assassin Ezio Auditore travelled to Rome to once more seek revenge on the Borgia. Rome, under the ruling influence of the Borgia, became decrepit, decaying under oppression and corruption. The people were starving, scared and feared for their lives. Ezio needed to make the people believe again. His mission was not just about destroying the Borgias - it was, more importantly, bringing the ideas and beliefs of the Renaissance to Rome.

Destroying the Borgia
Ezio proceeded to destroy twelve Borgia towers, all of which were propagating the Borgia influence across Rome. At the same time, he also recruited many distressed Roman civilians as Assassin Apprentices. Ezio managed to reestablished relationships with the respective guilds of the Thieves, Courtesans, and Mercenaries in the city. As Ezio began liberating Rome, he also restored many shops and famous Roman landmarks, successfully bringing the Renaissance to Rome.

As the Borgia influence was weakened day by day, the military presence in the district was diminished and crime occurred less often. To further bring down the Borgia, the Templar agents under the command of Cesare Borgia were hunted down by Ezio and his brotherhood. At this, the eyes and ears of the Templar were no more. Additionally, the followers of Romulus who were terrorizing the people of Rome and were secretly under the command of Cesare, were also brought down by Ezio. In a particular counter-propaganda mission, posters with the Borgia family crest and the moto 'Viva Borgia' were also removed by Ezio.

At last, the time to take on the Borgia directly had come. Ezio assassinated Juan Borgia the Elder (Cesare's banker) and Octavian de Valois (Cesare's general). He also attacked Micheletto (Cesare's personal assassin), but spared his life due to Ezio having to save another person's life.

Ezio then infiltrated the Castel Sant'Angelo to assassinate Rodrigo and Cesare Borgia and to retrieve the Apple of Eden. There, he witnessed Cesare murder Rodrigo, and quickly left in order to retrieve the Apple before Cesare could. He then used the Apple demilitarize Cesare's Papal forces by killing several key captains in a single attack.

Finally, upon attempting to call for reinforcements, Cesare was instead arrested by the new Pope, Julius II. Here, Rome was fully liberated from the influence of the Borgia and the Templars. Timeline
