While there were definitely very frequent bombings throughout Europe, they weren't dropping them 24/7. The ancestor could easily take cover during blitzes and continue when they've subsided. That could even make an interesting free-running element. Imagine coming out of your shelter after they've finished and seeing your environment completely changed. And the reason that it's shown so often in games is that it's one of the most historically impactful times in the past few centuries. I will say, though, your other two points are pretty solid.

I really don't see why World War II would be a bad setting. It has all of the things that make a good Assassin's Creed game. First, there was a huge amount of conspiring and political intrigue between the world powers at the time. Second, there was already a conflict that the Templars and Assassins could easily be worked into. The third point is a bit moot by now, considering that III is wrapping up Desmond's story, but the ideal ancestor would be Desmond's paternal grandfather. William's bio says that he was born in 1948, three years after the war officially ended. This offers a perfect time frame for Desmond's grandfather to do all of his duties for the Order, then settle down and have a family.

It would also offer a lot of possibilities from a gameplay perspective. I know that the main problem with a game set in this time period is that almost all of the combat was done with firearms. While the main character would probably have at least one gun on him in case of emergencies, he could still be stealthy. Think of all of the noise and commotion caused by the crossfire in the battles. This would make it very convenient for the player, allowing them to skulk around the battlefield, pulling off high-profile assassinations on distracted enemies.

While there are many more reasons that it could make a good game, that's the end of my two cents on the issue.
