Wait, I thought Ezio was the closest blood ancestor between Desmond and Subject 16, so I doubt Desmond truly knows who 16 was based on the DNA memories. The closest DNA memories between them would be from Ezio. That doesn't mean Desmond could already know (or at least guess) who 16 was due to his childhood background or have gained suspicions through the use of the animus.

this is just a pure guess, but what if subject 16 programed his memories and/or consciousness into the animus, since he managed to put all those puzzles in it as well. This would mean he is "alive" in one way or another.
