Upon the outbreak of the [[Human-First Civilization War]], Jupiter was one who chose to find a means of preventing the coming disaster.

On the construction of [[Temples]] to research methods of doing so, Jupiter, Minerva and Juno were given the responsibility of sorting and sampling the information. The three convened in the Grand Temple, where all the findings from the Temples were gathered, in order to select and test them.

However, though they found each succeeding method to be more promising, the First Disaster fell upon them, burning the Earth and wiping out nearly all members of the First Civilization.<ref name="Revelations">''[[Assassin's Creed: Revelations]]''</ref>

Jun was born into royal captivity during [[China]]'s Ming Dynasty, under the lackluster rule of Emperor Zhengde.<ref name="Encyclopedia" />

Zhengde, known for his childish disposition and lack of interest in the urgent matters that concerned his country, regarded Jun highly among his concubines after she had reached her teenage years. Living a decade of her life under Zhengde, Jun traveled with him to various places and met many foreigners.<ref name="Encyclopedia" />

However, after Zhengde's death in April of 1521, the royal ministers fell into disarray, and bickered over who should succeed the heir-less Zhengde. It was during this chaotic time that Jun came into contact with the Assassin Order, and was rescued along with several other concubines, after the Assassins broke into the royal palace.<ref name="Encyclopedia" />

Loyal immediately to those who rescued her, Jun dedicated her first years of freedom to serving the Brotherhood that saved her, training in their ways.<ref name="Encyclopedia" />

===Decline of her Order===
Years after her rescue, Jun and her Mentor decided to rescue the remaining concubines whom she had grown up with. After breaking into the Imperial Palace, Jun discovered that most of her friends had been tortured and killed through use of ''Ling Chi'' ("slow slicing," or death by a thousand cuts), by order of Zhengde's nephew and successor, Jiajing. Jun and her Mentor then fled the palace.<ref name="Encyclopedia" /><ref name="Embers">''[[Assassin's Creed: Embers]]''</ref>

Jiajing, who possessed the worst traits of Zhengde, yet harbored none of his best, sought to detain and execute any opposition or possible threats against his rule. The Assassins were some of the purge's most high-profile targets, and on Jiajing's orders, a majority of the Assassins in China were killed. The few who survived either went into hiding or fled westward.<ref name="Encyclopedia" />

Jun and her Mentor were included in those who left China, though they escaped farther than most of their brothers. Heading for [[Italy]], the two sought to find the legendary Mentor Ezio Auditore for help, hoping that he might know how to restore their Order.<ref name="Encyclopedia" />

By 1524, Jun and her Mentor were able to arrive as far as [[Venice]]. However, Imperial soldiers sent by Jiajing to detain the two were able to follow them, and caught up to the pair in the city.<ref name="Encyclopedia" />

Jun's Mentor fought off the soldiers to ensure Jun's safety and escape, but died in the ensuing battle.<ref name="Encyclopedia" /> Continuing onward, Jun arrived at Ezio Auditore's [[Tuscany|Tuscan]] villa.<ref name="Embers" />

There, Jun first encountered Ezio's young daughter [[Flavia Auditore|Flavia]], and began speaking with her. Though Ezio initially saw Jun as a threat, and attacked her to protect his child, he released her after recognizing the [[Assassin insignia]] on the necklace she wore.<ref name="Embers" />

Later that day, Ezio and his wife [[Sofia Sartor|Sofia]] confronted Jun, who asked him for aid in restoring her Order. Ezio, who had retired from his life as an Assassin, refused to associate himself with the Order again, and asked her to leave.<ref name="Embers" />

However, Sofia, knowing that Jun had come a long way to meet Ezio, asked her to stay, welcoming her into their home. Jun thanked Sofia, and accepted her offer.<ref name="Embers" />

The next day, Jun came across Ezio's study and looked through some of the writings he had left on his desk. However, when Ezio discovered her, he furiously told her to leave, which Jun hastily obeyed.<ref name="Embers" />

Afterwards, Ezio approached Jun to demand she leave Italy entirely, stating that she had wasted her time looking for him. Jun, reciting a portion of Ezio's writing, responded that all she wanted was to understand her Order as he did.<ref name="Embers" />

Ezio finally admitted why he was so reluctant to help her, and invited her to accompany him to [[Florence]], where she could assist him with the grape harvest of his vineyard.<ref name="Embers" />

There, Jun observed the crowd as Ezio attended to his business. Afterwards, Ezio took Jun to the [[Palazzo della Signoria]], where half of [[House of Auditore|his family]] had been hung in 1476. Ezio then taught Jun how the Assassins lived their lives; through pain, in order to end pain.<ref name="Embers" />

After the brief discussion, Ezio and Jun prepared to leave Florence. On the way back however, the two were intercepted by one of the Imperial soldiers in an obscure alleyway. Jun managed to kill the soldier, and quickly fled the city with Ezio afterwards.<ref name="Embers" />

On the way to Ezio's villa, Jun explained her plight, and informed him about those who were after her. Afterwards, Ezio told Sofia to bring their children to [[Niccolò Machiavelli]]'s home, as he suspected that the soldiers would pursue Jun to the villa.<ref name="Embers" />

That night, Ezio lectured Jun on how he had defeated the [[House of Borgia|Borgia family]] through fraternity and love, and how he had reformed the Brotherhood in both [[Rome]] and [[Constantinople]]. Afterwards, Shao Jun rested for the night, while Ezio kept watch from the living room.<ref name="Embers" />

Soon enough, the villa was invaded by the Imperial soldiers. The two Assassins fended off most of the attackers, with Ezio saving Jun from the shot of a hand [[Mounted cannons|cannon]] held by a brutish soldier. Fleeing outside to avoid the devastating weapon, both Jun and Ezio worked together to deal with the last soldier.<ref name="Embers" />

Though the soldier charged Ezio and pinned him to a tree, the elder Assassin managed to stab the enemy with his sword, to which Jun then helped Ezio recuperate from the unexpected exertion.<ref name="Embers" />

The following morning, Jun, with a renewed resolve, looked on to the horizon as Ezio approached her. Ezio stated that the trip back to China would be long, but Jun replied that it would be worthwhile, with so much to see along the way.<ref name="Embers" />

Before Jun left, Ezio gave her a small chest that contained something that could aid her in the future, stating that she should only open it if she were to lose her way. As government [[guards]] came into view on [[Horses|horseback]], Ezio bade that Jun leave before they arrived. Jun then left Ezio's villa to return home to China.<ref name="Embers" />

Some time following her encounter with Ezio Auditore, Shao Jun created the [[Rope darts|rope dart]], a weapon that allows its user to hang foes from horizontal objects such as tree branches. Rope darts would eventually be used by Assassins during the [[American Revolutionary War]].

Shao Jun had the desire to learn, specifically about how the Assassin Order functioned and lived their lives. She often searched for information when none was given to her, even going against the wishes of others just to learn, as evidenced by her invading Ezio's study. She was sincere about wanting to understand her Order, and took Ezio's lessons and lectures to heart.<ref name="Embers" />

She remained on-guard at all times, keeping a close eye on her surroundings for any possible threats. She was somewhat restless, often staying up at night and preparing for an attack instead of sleeping.<ref name="Embers" />

She also loved to meet and learn from new cultures and societies, often excited about the opportunity to understand people with different nationalities from her own.<ref name="Encyclopedia" />

Shao Jun wielded a Chinese jian as her primary weapon, and while she had no [[Hidden Blade]], she did have a total of six throwing needles tucked under her bracers as secondary weapons. Accompanying this, Jun also had a concealed blade under her right foot, which she used in tandem with her acrobatic skills against enemies. She also used [[Rope darts]].

She was extensively trained in combat by the Order, and was an adept and agile fighter, with her fighting style being heavily reminiscent of the Chinese martial art {{Wiki|Chinese martial arts#Wushu|Wushu}}, which involved ample flexibility and knowledge in both unarmed and sword combat.

Jun's arsenal of weapons were also fitted for her style of combat, as they were light yet deadly. To lower suspicion in public areas, she concealed her weapons in her attire, save for the jian, which she kept sheathed across her back.

By the [[Third Crusade]], ten [[Templars]] had found the Apple, which remained hidden in the catacombs of [[Solomon's Temple]] in [[Jerusalem]].<ref name="AC"/>

Some time afterwards, in 1191, the Templar [[Grand Master]] [[Robert de Sable]] sought to take the Apple for himself. Discovering this, Rashid ad-Din Sinan, more commonly referred to as Al Mualim, sent three of his [[Assassins]] – [[Altaïr Ibn-La'Ahad]] and the brothers [[Malik Al-Sayf|Malik]] and [[Kadar Al-Sayf]] – to intercept him, and take the artifact to the Assassins' fortress in [[Masyaf]].<ref name="AC"/>

Despite suffering a grievous injury to his left arm and losing his brother Kadar, Malik Al-Sayf was able to retrieve the Apple and bring it to Al Mualim, while Altaïr was routed by the Templars. Throughout the year, Al Mualim kept the Apple close at all times, while sending Altaïr Ibn-La'Ahad to kill Robert and the other eight Templars who knew of the Apple.<ref name="AC"/>

During Altaïr's absence on a mission to kill Robert de Sable, Al Mualim hypnotized the Assassins and villagers of Masyaf, revealing himself to be a covert Templar, corrupted by the Apple's power. When Al Mualim was [[Retaking of Masyaf|confronted]] by Altaïr after his return, he utilized several of the Apple's abilities to defend himself, such as creating several illusions of the Templars Altaïr had slain, along with phantom copies of his own form.<ref name="AC"/>

However, Altaïr was able to kill Al Mualim and take the Apple after it rolled away from his body. Joined by Malik Al-Sayf and three other Assassins, they witnessed a map showing the locations of more Pieces of Eden being emitted from the Apple.<ref name="AC"/> Altaïr, fearing that Al Mualim would still use the Apple's powers even after his death, intended to burn Al Mualim's body on a pyre to be certain that he would not return from death – against the Assassins' beliefs to not cremate a person on their demise. However, Altaïr's intentions were received both positively and negatively, with Altaïr's former friend and rival [[Abbas Sofian]] being the main person to stand against the Assassin.<ref name="ACR">''[[Assassin's Creed: Revelations]]''</ref>

The Order was temporarily split into two factions, with a fight erupting between the two, after Abbas was angered by Altaïr on the burning of their former [[Mentor]]'s body, shoving him off of the cliff they were standing on. Abbas quickly fled the scene and returned to Al Mualim's study, where he retrieved the Apple, and climbed a watchtower right outside the Masyaf fortress. However, Abbas was unable to use the Apple's powers properly, and the Apple began to drain the life from various Assassins in Masyaf, including Abbas himself. Altaïr, who was more resistant to the effects of a Piece of Eden than other Assassins, was able to obtain the artifact from Abbas before it killed him. To this, Abbas apologized for his mistake,<ref name="ACR"/> and the Order united under Altaïr.<ref name="ACTSC">''[[Assassin's Creed: The Secret Crusade]]''</ref>

Despite this accident, Altaïr carefully studied the Apple throughout most of his life, using it to advance the Assassin Order, creating several new techniques and weapons for the Assassins to use.<ref name="AC2"/> Altaïr also carried it with him when journeying to [[Cyprus]] to eliminate the Templars there. Continuing to study it in secret, he wrote his discoveries in his Codex, and used it once in public to calm a mob that was falsely rallied against him.<ref name="Bloodlines"/>

In 1217, Altaïr, his wife [[Maria Thorpe|Maria]] and son [[Darim Ibn-La'Ahad|Darim]] traveled to Mongolia to assassinate [[Genghis Khan]] and eliminate the [[Mongols|Mongol threat]]. They returned to Masyaf ten years later, successful in their objective with the help of the Mongolian Assassin, [[Qulan Gal]]. However, in their absence, Abbas Sofian had killed Altaïr's second son [[Sef Ibn-La'Ahad|Sef]] and imprisoned Malik Al-Sayf, later having him killed as well. With the acting leader, Malik, in prison, Abbas had created a council to lead the Assassin Order, with himself at its head.

Altaïr and Maria faced Abbas to take the Order back, with Abbas demanding that Altaïr hand over the Apple. Taunting Abbas, Altaïr let him take it, and Abbas' henchman [[Swami]] came to retrieve it. Swami, revealing himself to be Sef's killer, and that he had told Sef that his father was the one to order his death before killing him, felt Altaïr's anger reaching his body via the Apple upon touching it. A golden glow shining from his mouth, Swami started mutilating himself, killing Maria in the frenzy. Altaïr then escaped Masyaf, urged by Maria's final words, and eventually met with Darim along the way, before he began a 20 year self-imposed exile in [[Alamut]].<ref name="ACTSC"/>

During those twenty years, Altaïr studied the Apple intensely, even managing to create a [[Hidden Gun]] through the knowledge he learned.<ref name="AC2"/> Additionally, the Apple led Altaïr to six [[Memory Seals]], and once the twenty years of exile came to an end, Altaïr returned to Masyaf and took the Order back from Abbas with virtue – gaining the support from the Assassins – and tested the newly created Hidden Gun on Abbas, killing him.<ref name="ACTSC"/>

Upon regaining control of the Order once again, Altaïr ordered the construction of a library, intending to hide all of his books there. A few years later, Darim met the [[Venice|Venetian]] tradesmen [[Niccolò Polo|Niccolò]] and [[Maffeo Polo]], and, inviting them to stay at Masyaf in 1257,<ref name="ACTSC"/> the two men were trained by Altaïr, then 92 years old, to become Assassins. After a month of training,<ref name="ACR"/> Masyaf was attacked by the Mongols under command of [[Hülegü Khan]], seeking retaliation for Genghis Khan's death.<ref name="ACTSC"/> Altaïr passed on several of his books and his Codex to the Polo brothers, and before they left Masyaf, he gave Niccolò five of the six Memory Seals, which Altaïr had turned into keys needed to open his library.<ref name="ACR"/>

The Order was temporarily split into two factions, with a fight erupting between the two, after Abbas was angered by Altaïr on the burning of their former [[Mentor]]'s body, shoving him off of the cliff they were standing on. Abbas quickly fled the scene and returned to Al Mualim's study, where he retrieved the Apple, and climbed a watchtower right outside the Masyaf fortress. However, Abbas was unable to use the Apple's powers properly, and the Apple began to drain the life from various Assassins in Masyaf, including Abbas himself. Altaïr, who was more resistant to the effects of a Piece of Eden than other Assassins, was able to obtain the artifact from Abbas before it killed him. Though initially unaware of the existence of the modern-day [[Templars]] and Assassins, when Shaun was around 15, he did some investigations into a company known as [[Abstergo Industries]], and discovered that they were "up to no good".<ref name="AC2">''[[Assassin's Creed II]]''</ref>

This eventually inspired him to prevent their wrongful activities in any way he could. While working as a junior professor, Shaun took the pseudonym "{{Wiki|Guy Fawkes}}"<ref name="James Morse emails">[[James Morse's e-mail]]</ref> (after one of the co-conspirators of the {{Wiki|Gunpowder Plot|1605 Gunpowder Plot}}) and began spreading the word.<ref name="AC2" />

He published articles detailing Abstergo's inner workings to {{Wiki|WikiLeaks}}<ref name="James Morse emails" /> and other news groups, searching for people with "stories to tell"; all the while remaining unaware that the Templars would try to silence him.<ref name="AC2" />

[[Rebecca Crane]] was the first to point out the danger he was putting himself in, and attempted to warn him that he was "messing with the wrong people." However, Shaun did not believe her, and eventually was discovered by Abstergo Chief Executive Officer [[Alan Rikkin]].<ref name="AC2" />

Shortly after this, on December 10, 2010, Shaun was kidnapped by Abstergo. Though he was able to escape from the van that was taking him to the company, with Abstergo only discovering afterwards that the van's computer had been hacked, creating a false alert for a need to stop and refuel.<ref name="James Morse emails" />

Desmond then entered the Animus to relive the memories of one of his ancestors, [[Ezio Auditore da Firenze]]. Upon leaving the hideout, Shaun and the others drove north in an attempt to reach a cabin located in the Swiss Alps, where they would continue searching through Desmond's genetic memories. However, Abstergo set up a roadblock in Grosseto, Italy to intercept the group of Assassins. Looking at a map for an alternate solution, Shaun suggested that the team should take a detour that would lead them to [[Monteriggioni]].<ref name="Initiates">''[[Assassin's Creed: Initiates]]''</ref>

After setting up camp in the [[Sanctuary]], Shaun helped by hiding the van, and teaching Desmond how to reroute power into the underground chamber.<ref name="Brotherhood" />

Desmond pointed out the numbers they had found written on the wall, as well as the triple triad symbol, upon which Shaun correctly deduced their relevance to God, and His [[72]] names. This number, he also stated, was the same year that Rome's [[Colosseo|Colosseum]] was built. They all concluded that that was where the Apple would be found, and began their long road trip.<ref name="Brotherhood" />

Upon finding the Apple, Desmond used it to ask where the [[Temples]] were located, which resulted in it projecting a series of symbols and images. Shaun, upon identifying the {{Wiki|Phrygian cap}} and the {{Wiki|Eye of Providence}}, said that both objects come together in only "one place."<ref name="Brotherhood" />

However, before Shaun could finish his explanation, [[Juno]] possessed Desmond through the Apple, causing a temporal freeze, and forced Desmond to stab Lucy in the abdomen.<ref name="Brotherhood" />

Lucy and Desmond collapsed to the floor after this, but both Shaun and Rebecca were still visibly conscious, and appeared unaffected by the Apple's power.<ref name="Brotherhood" />

Following Lucy's death, Desmond fell unconscious, and slipped into a comatose state. Rebecca and [[William Miles]] brought Desmond to [[New York City]] in an effort to reawaken him, with Shaun staying behind to arrange and attend Lucy's funeral in a cemetery just outside of [[Rome]].<ref name="Revelations">''[[Assassin's Creed: Revelations]]''</ref>

Following a phone call with Rebecca and William, during which Shaun expressed his suspicion that Desmond may be a sleeper agent similar to [[Daniel Cross|another former Assassin]] which William vehemently denied, Shaun took a plane to join them in New York.<ref name="Revelations" />

Eventually, the four of them took a van to the coordinates found by Ezio in the [[Pythagorean Vault]], taking the Apple recovered from the Colosseum Vault with them. As they arrived, Desmond awoke from the coma which had taken hold of him, and stated that he knew what they needed to do.<ref name="Revelations" />

When Shaun and Desmond first met, Shaun would often have too little patience to talk with him, though at other times, the two would converse at length. He also often insulted Rebecca, once insinuating that she was immature with the phrase, "the grown-ups are talking", neglectful of the fact she had saved his life multiple times.<ref name="AC2" />

Shaun was desperate to enter the Animus, and even resorted to begging Lucy through [[Lucy's e-mail|her e-mail]], which she declined by not replying. However, when confronted about it, he said that "the job behind the desk" was much better.<ref name="Brotherhood" />

His cynical attitude was also evident in many instances, such as when he pointed out that the Assassins were still killers, whatever their motives; making them no more the "good guys", than the Templars.<ref name="AC2" />

Shaun was also skeptical of most institutions, such as the church and government. He noted in one description of [[Venice]] that the city's past "followed the historical norm: The people got screwed." Despite some of [[Clay Kaczmarek|Subject 16]]'s puzzles implying that the Assassins had actively resisted Abstergo's use of capitalism as a mechanism of control,<ref name="AC2" /> Shaun's dialogue once contradicted this, as he used the word "communists" as a jibe directed towards Lucy and Rebecca.<ref name="Brotherhood" />

Despite his attitude towards Rebecca, Shaun still held her in higher regard than he cared to admit, most likely because of the numerous occasions on which she had saved his life. Only Lucy seemed to tolerate his snide remarks,<ref name="AC2" /><ref name="Brotherhood" /> even seeming to trust him to a great extent, as he was the only one to whom she revealed her feelings for Desmond.<ref name="Revelations" />

Shaun's interest in history was shown clearly through his extensive database entries, and in an e-mail from William, who claimed that Shaun would enjoy the area in which the Assassin leadership was based as it had "lots of history."<ref name="Brotherhood" />

Shaun was quite confident in his own abilities, once calling himself a "master at decryption." He also thought himself to have a gift for "seeing things and making connections", an ability he compared to Desmond's [[Eagle Vision]], only more "useful" in his opinion. He was likely only referring to his high intellect though, rather than some kind of superhuman ability.<ref name="AC2" />
