Well, in my opinion this is what's going on in modern day.

Assassins are still pretty much ative ( Desmond's father have been always in contact with them.), though they're an underground creed. So, Juno takes control of the world, but not as a present God like the ones that came before did first, but as an invisible hand. only Assassins and Templars know it. but, and as you said, ACIII showed us that assassins and templars are two faces of the same coin. Desmond did allowed Juno to rule, in order to save the world, as the main objective of the templars. Control the mankind to guide them. So, Templars will allow Juno to rule, as she represents their " Father of Understanding".

And the assassins? This is the "cool" part. Remember subject 16? He died knowing the all TRUTH, quoting " There's no time to save them, all is lost" , "she's not who you think she is". He knew what was going to happen in the future, even knew that Juno would rule again. And did he try to help before being "deleted" from animus? YES! "You must find her, her descendent, her blood" ( something like this, not literal). " The sun... your son". So what does this mean?Who is she? As the AC liberation showed us in the end, the "solution left" to fight Juno is the descendent of the leader of the revolution against the ones that came before, Eve. She's the one who can stop Juno. As for the "son" of desmond, maybe he's the one with that mission, of being Eve's Adam, the one who helped her to defeat the predecessors.
