Shaun dug up as much information as he could on Abstergo&#039;s activities, and then tried to tell others about his findings by reporting it. After [[Lucy Stillman]] and Desmond Miles escaped to the [[hideout]], Desmond entered the Animus to relive his ancestor, [[Ezio Auditore da Firenze|Ezio Auditore&#039;s]] memories. Whilst inside the Animus, Shaun supplied Desmond with informative database entries, and the occasional piece of advice on [[glyph]] puzzles. However, as the de-facto historian of the Assassins, Shaun was constantly working on his computer, and rarely had the opportunity to speak with Desmond – telling him to &#039;&#039;&amp;quot;go away.&amp;quot;&#039;&#039;&lt;br /&gt;

===Sanctuary===&lt;br /&gt;
Upon escaping Abstergo and setting up camp at the [[sanctuary]] in [[Monteriggioni]], Shaun continued his research, as how he operated in the previous hideout. He, however, was more respectable and tolerate towards Desmond now, probably due to their only discussion involving Shaun&#039;s topics of interest. Though he is still disrespectful towards Rebecca, which causes Lucy to give him more work than the others. After Desmond completes the 9th Sequence of Ezio Auditore&#039;s memories, they are still left with the mystery of the location of the [[Sixth Apple|Apple of Eden]]. Desmond points out to the numbers on the wall, as well as the triple triad symbol, upon which Shaun correctly deduces, that they are relevant to God and God&#039;s number, [[72]], which he also states, is the same year that [[Rome|Rome&#039;s]] [[Colosseum]] was built. They all conclude that&#039;s where the Apple would be found, and begin their long road trip.&lt;br /&gt;

When they discovered the Apple, Desmond uses it to ask where the [[Temples]] are located. Shaun, upon seeing and identifying the Phrygian Cap, which stands for freedom, and the Eye of Providence, said both come together in only one place. However, before he could finish, [[Juno]] possessed Desmond through the Apple, causing a temporal freeze in time to those around him, and forced Desmond to stab Lucy in the abdomen.&lt;br /&gt;

Shaun is often cynical, condescending, sarcastic, and pessimistic, but does have a playful side, often inserting humorous tidbits into the database entries he creates. He will often have too little patience to talk to Desmond, though at other times, he will lead off into a long conversation. While Shaun&#039;s annoyance is usually directed at Desmond, he also insults Rebecca, and comments on her immaturity by saying &#039;&#039;&amp;quot;the grown-ups are talking now&amp;quot;&#039;&#039; – even though she has saved his life multiple times.&lt;br /&gt;

During the modern segments, Shaun is desperate to enter the Animus, even resorting to begging Lucy through [[Lucy&#039;s E-mail|her E-mail]], which she silently declines by not replying. He discovered a Florentine informant living in Monteriggioni, [[Luciano Pezzati]], and faced his men with some of his own. He dueled Luciano, barely defeating him, and had him dragged to the [[Villa Auditore]]. From Luciano, he found out that Florence was sending the condottiero [[Federico da Montefeltro]] to lead a Florentine attack on Monteriggioni. In 1476, Giovanni and two of his sons, [[Federico Auditore da Firenze|Federico]] and [[Petruccio Auditore da Firenze|Petruccio]], were executed for being accused of treason, while secretly being executed by the [[Templars]], the arch-enemies of the Assassins. In order to get to safety, Giovanni&#039;s remaining son [[Ezio Auditore da Firenze|Ezio]] escorted his mother [[Maria Auditore da Firenze|Maria]] and sister [[Claudia Auditore da Firenze|Claudia]] out of Florence and towards Monteriggioni.&amp;lt;ref name=&amp;quot;Assassin&#039;s Creed II&amp;quot; /&amp;gt;&lt;br /&gt;

When the three almost reached Monteriggioni, they were ambushed by [[Vieri de&#039; Pazzi]] and his soldiers. Mario and his mercenaries saved the trio and he insisted that they accompanied him back to Monteriggioni. Mario told Ezio of his Assassin heritage and that he had to be trained so that he can properly fight and defeat the Templars and protect his mother and sister. He then showed Ezio the inside of his villa and the [[Sanctuary]] hidden at the back of a bookcase and explained the purpose of [[the Codex]]. When they arrived at Rodrigo&#039;s location, they found Ezio fighting Rodrigo and joined his side. After defeating Rodrigo&#039;s guards and almost killing Rodrigo, the latter ran for his life and left the Apple behind. In 1499, Mario, Ezio and the other Assassin who Ezio previously met gathered in the Villa Auditore to find out the prophecy in the Codex. They found out that the Codex pages showed a map of all the locations of &#039;vaults&#039; in the world. Ezio concluded that [[The Vault|the nearest vault]] was in the Vatican and that Rodrigo Borgia simply became pope so that he could have access to the vault and [[the Staff|the Staff of Eden]], which was in fact the papal staff. Some time after they returned, Monteriggioni was besieged by the [[House of Borgia|Borgia]], under the command of [[Cesare Borgia]]. Mario quickly met Ezio, saying that he would keep the Apple safe with him and that Ezio had to stop the enemy&#039;s cannons. However, Mario became wounded and was captured by Cesare. Mario, who walked back to the city, collapsed at the city gate, followed by Cesare Borgia and his lieutenants.
